I use truecrypted container files, that I can also mount via TC from different OS and an encrypted pupsave for things I only need in Puppy.
Works fine for me so far ... :)

I have posted about my similar experience in the BUGS forum. To me it seems Puppy 2.17.1 has a problem detecting files in partitions higher up (i.e. above / behind hda8). Moving all files to a "lower" partition and changing the Grub entry made Puppy 2.17.1 boot just fine for me. Let's see ...
