Right click any desktop icon and choose ROX-Filer>Options>Pinboard>Pinboard behaviour and choose an appropriate grid step for the icon size you are using. The icons will automagically fall into line with the chosen grid pattern when you move them around manually.
There is no alignment tool per se, but the invisible grid makes it easier than doing it by eye. The coarser the grid step the easier the alignment.

As well in W and P and for years already I position icons myself on the desktop. You have some advice given already.
Maybe for the benefit of all, you could develop a script (shouldn't be difficult being Bill_Gates) to arrange icons, f.e., by name, no?
