Could you check to make sure system uptime is not active in the pfbpanel gui - also what happens when you put this command in the terminal, do you get a double readout?

It is tricky. You can change the colour of the clock font using pupclockset. To change the other font colours, you have to edit /usr/sbin/pfbpanel. Lets take a look at Uptime.
