Well, it sounds great... I never got around to making a separate little arcade box, but would still love to... The hardware choices look fine, I may go for a better CPU - but only to play some (mainly the PSX and N64) games more speedily and nicely.
As far as RAM goes, anything over 256mb should work nicely, at 256mb and below, it may be a little slower.
Anyway, one of the major 'issues' you will face is to get OpenGL (3d acceleration) working correctly - I was careful in my emulator choice to make sure this is only required for N64 games... However, all systems will work nicer once OpenGL is working, as well as Adobe Flash video (youtube, etc)..
Choosing the right driver for your gfx chip/card is the hardest part, installing them is usually very easy. Apparently, you need the
MESA package for your gfx chip.
So to enable 3D acceleration (OpenGL.. aka DRI), try the MESA package.. If it doesnt work, try the xorg_xorg_full_dri.pet...

However, I may be wrong, but gfx your card (VIA UniChrome), may not be supported... read here:

About installing Puppy Arcade to your CF card, I would use the 'Frugal Installer' in Menu->Setup, as it is the simplest method, and fairly automatic (just click next a lot and
usually you are fine)..
